Well I suppose that to Trevelyan they were like two sides of the one coin - he hated both equally and for him the two had to be punished and could not be separated in his rather twisted and vengeful mindset.
More because MI6 was a creature of Britain than about MI6 in and of itself. The others have personal dislikes for either the service or someone in the service, and to a lesser extend Britain. For Trevelyan, it was always Britain he hated first and foremost, then everything that came from it.
Thats a great point though he had something very personal against Bond for not being loyal to him, seems like he was really mad at Bond for setting the time for 3 minutes instead of 6 and how he said his loyalty is to the mission not his friend he did have something very personal against Bond.
But like you said In Trevelyan's twisted mind everything which came from england's government was guilty for his parents dead and all had to be punished.
