There are 2 things that make Skyfall's characters some of the best developed in the series

1) Lack of absolute good and absolute evil. The "good guys" have their mistakes and flaws. And the main villain, while his actions are clearly wrong, there's at least an understandable motivation behind them, and at least some of his criticisms of M are partially true.

2) The dialogue. Whenever characters are having a conversation, they each have something witty and intelligent to say. You could see a case for either side. Like with Q and Bond discussing field experience vs. youth and technology. Or even subtle things like Moneypenny interpreting the bulldog as a sign to pursue a desk job while Bond interprets it as a symbol of protecting the country.
