That's a good point, different part's of a film could be separated by several other movie's. We know where bond made his first kill and got his 00 status. pre title sequence of CR at the moment is my starting point.
2. Quantum of Solace- as a direct sequal to CR, it must be done
3. Dr. No- forget about M asking if he knows Leiter, let's assume that Bond just didn't know that Leiter was on the case in DN
4. From Russia with Love- Sylvia Trench and Kronsteen's comment about Dr. No make this a must
5. Thunderball- staying consistent with SPECTRE
6. On Her Majesty's Secret Service
7. You Only Live Twice- reason for being after #6 is because of the well-debated goof that Bond had already met Blofeld, so it makes no sense that Blofeld didn't recognize him in OHMSS, so this fixes that
8. Diamonds Are Forever
9. Live and Let Die- with SPECTRE out of the way, now trying to stay in line with the novels' timeline
10. Moonraker
11. Goldfinger
12. A View to a Kill
13. For Your Eyes Only

Should we use that one?
There is a discussion for the latter, but for this one, it's rearranging the movies based just on what order you would have liked them to be in. Quite frankly, all I did was put them in Ian Fleming's novels order, and rearrange any plot holes (YOLT and OHMSS) and keep the SPECTRE movies close together.
It's in GoldenEye, when Trevelyan says to Bond, "You find forgiveness in the arms of all those willing women, for all the dead ones you failed to protect." An obvious reference to Tracy, of course.
Here's another list I compiled based on sequencing the endings with PTS's based solely on what I think would have been cool.
(1) Casino Royale
(2) Quantum of Solace
(3) A View to a Kill- ending with Russia at the end of QoS, Bond gets a new assignment to go recover 003's dead body in Siberia
(4) License to Kill- ending with California in AVTAK, Bond hears the news that Felix is getting married, and goes down to Florida to take part in the wedding
(5) Goldfinger- ending LTK in some area in South America, Bond heads to another area in South America where M has reassigned him to MI6, giving him a mission to destroy a drug lab headed by Mr. Ramirez
(6) Dr. No- heading back to England, Bond starts his newest mission
(7) From Russia with Love
(8) The Spy Who Loved Me- heading into Switzerland, Bond is assigned to check out a Russian troop squad in the Alps
(9) The World is not Enough- after being rescued by the British Navy, M assigns Bond to take a short trip across the Mediterranean to Spain, where he will confront the banker Lachaise, who is connected with a dead MI6 agent and Sir Robert King
(10) GoldenEye- taking a trip into Russia, Bond meets up with Alec Trevelyan 006 to destroy a Russian chemical plant
(11) Octopussy- staying in Cuba, Bond is assigned to destroy a special plane kept under guard by the Cuban military
(12) Die Another Day- going from the Indian Ocean to the Pacific Ocean, Bond heads into North Korea to stop a shipment of diamonds from reaching Colonel Moon
(13) Diamonds Are Forever- staying in SouthEast Asia, Bond goes to Japan to hunt down Ernst Stavro Blofeld
(14) You Only Live Twice- going to China, Bond continues the search for Blofeld, where he is set up to be killed to cover his tracks
(15) On Her Majesty's Secret Service- continues the search for Blofeld
(16) For Your Eyes Only- has his revenge on Blofeld for Tracy's murder
(17) Live and Let Die- heads back to London for rest and recuperation, until getting new assignment
(18) Tomorrow Never Dies- heads to the Khyber Pass to stop a terrorists arms bazaar
(19) The Man with the Golden Gun
(20) The Living Daylights
(21) Moonraker- heads back to London from North Africa
(22) Thunderball- no reason here, just realized I hadn't used it
Yeah, especially in TSWLM, when Bond gets mad at Anya for bringing it up. I love that part!The one in GoldenEye is also really good, but we don't get Bond's reaction to that very much. Another goodie is in LTK, when Della brings it up after the wedding, and Bond leaves in depressed mood.
Personally, I think that the revenge on Blofeld could have been done at the end of FYEO. Say that Kristatos had certain information which Bond found out, regarding payments he made to SPECTRE long ago, and a certain converstaion he had with Blofeld recently. Then Bond could have gotten the information out of Kristatos and then hunted down Blofeld at the end of the movie, and had a better way of killing him than the cheesy smokestack.
Could be read as a reference to Tracy, but just as easily could apply to Jill, Tilly, Aki, etc.
I think the more direct reference to Tracy is in TWINE, when Elektra asks Bond, "Have you ever lost a loved one?" and Bond does not answer.
